Re: roof rust
First you need to remove the rust. Just covering it with Bondo will just seal the rust in and it will in time work its way around the bondo. Now you have an even bigger rust patch.
Cutting out the rust and replacing the metal is the sure fire way, but Ive also heard that sandblasting with walnut shells will work if caught early. You dont grind rust either, as you run the risk of pushing hot metal over a rust pocket the size of a pinhead. And the process starts all over again.

By the time you realize that my signature has no real message or life altering words of wisdom, you're too far into it to stop reading until you are finished

Re: roof rust
As a start sand out the rust as best as ya can without disturbing the surrounding paint too much and then spot prime and seal with a couple of spray bombs then start looking for bodyshop/ painters . The rust will likely come back thru the patch but you will have slowed it down enough for you to spend some time to figure out how much you want toput into it.
